When Maleficent and Pete find the door to Pete's past in Timeless River, they use it to attempt to destroy the Cornerstone of Light. This causes a series of thorns to surround the Hall of the Cornerstone in the present-day Disney Castle, allowing the Heartless to invade. Queen Minnie pleads for King Mickey, Donald, and Goofy to return to help the save the Castle.
Sora, Donald, and Goofy arrive shortly thereafter, and meet the Queen in the Library. Sora then escorts the Queen to the Hall of the Cornerstone, where they face a holographic version of Maleficent. She threatens to destroy the Cornerstone of Light unless the Queen gives up Disney Castle, before disappearing again. Deciding they needed help from someone who knows more than any book, Sora, Donald, and Goofy go to Hollow Bastion to get the help of Merlin. Merlin conjures a door to the Castle's past, and explains that Sora must find a similar-looking door and lock it with the Keyblade.
Upon defeating Pete in Timeless River and restoring the Cornerstone of Light in the past, the thorns surrounding the Cornerstone of Light in the present Disney Castle disappear, and Sora, Donald, and Goofy return to the present-day.
Sometime later, a dark portal appears in the Hall of the Cornerstone. Sora, Donald, and Goofy go through it to find a silent man in armor and a Keyblade, who challenges them. Upon proving victorious, they return to Disney Castle.

While King Mickey, Donald, and Goofy oversee Sora and Riku's Mark of Mastery exam at The Mysterious Tower, Maleficent and Pete somehow make it back into Disney Castle and abduct Queen Minnie. Maleficent sends the Queen's crown and a message to the King, demanding that they return to Disney Castle immediately.
Upon returning to the Castle, they find the Pete and Maleficent holding the Queen hostage in the Library. Maleficent attempts to demand that the King hand over the data of the worlds from Jiminy's Journal, but is unsuccessful when Lea arrives and attacks them, distracting them long enough for Queen Minnie to escape. Defeated, Maleficent retreats, promising to return for the data.
As Sora, Donald, and Goofy sit in the Gummi Ship trying to figure out their first destination, Sora's new Gummiphone begins to ring. On the other end of the line are Chip and Dale, calling from atop King Mickey's desk in Disney Castle. The chipmunks are proud to reveal themselves as the inventors of the Gummiphone, telling Sora they wanted him to be able to communicate across worlds. They also reveal that back when Sora and Riku were traveling through sleeping worlds, Riku discovered some data from Ansem the Wise hidden inside Sora. The chipmunks have been trying to crack the data and are now working with the newly awakened Ienzo to understand it. Ienzo enters the conversation to explain what he has found in the data. When he is done, Chip and Dale remind Sora that his friends at Disney Castle are only a phone call away. They ask Jiminy to teach Sora about the Gummiphone and then they bid the group farewell.
